An alias in OSX is the equivalent of a symlink in unix or a shortcut in windows. So when you click on the alias, it will open the target file in another directory. You can learn more here: http://en.wikipedia.org/wiki/Alias_%28Mac_OS%29
Filezilla doesn't recognize this. So right now, the actual alias file is being uploaded instead of the target of the alias.
I'm not the original reporter, but this is a definite "nice to have" for OS X users. Let me know if you need any more info.
Note:
See TracTickets
for help on using tickets.
What is a folder alias? Perhaps they really are files? Note that FileZilla displays things how they really are, it does not hide reality from the user as Finder does.
