Downloading files to wrong directories

Description
I saw some older tickets about this issue, but never with a (working) solution.
When I checked my local hdd after downloading a big folder with images, I noticed that directories are all over the place. I can't figure out if the messing up is consequent.
I'm using active mode, but the wizard tells me everythings fine. I'm also using a filefilter to exclude thumbnails. When I add the dir to the queue, everything seems fine, trouble start when processing the queue (wrong folders are immediately created, while NOT listed in the queue before).

Sorry about that. I think critical was selected as default but maybe I selected it unconsciously.
Anyway I'm using version 3.2.2. I'm downloading to a second level dir on a external hdd (F:/fol1/fol2/).
Files I'm downloading have the following structure: dir1/dir2/dir3/file.jpg. dir1, dir2 or dir3 were randomly skipped. So locally this happened for example: F:/fol1/fol2/dir1/dir2/file.jpg or F:/fol1/fol2/dir3/file.jpg

Which version of FileZilla are you using?
What directory are you trying to download to and where do the newly created files go?
