The issue persists in 3.3.2.1. Looking in Site Manager:

You will see that I have 2 sites with Site Specific Bookmarks. In Bookmark Manager:

You will see that only the last Site Specific Bookmark is displayed.

My understanding is that the "Manage Bookmarks..." manages the bookmarks for only one single site manager entry at a time.

If you want to manage multiple sites at the same time you use the "Site Manager..." directly.

Maybe this can be closed or moved to a feature request?
