I encountered this seemingly 'random' phenomenon when using a much later version and stumbled upon this ticket. It turns out, it was not random, but only occurred when the file did not have an extension. After renaming the file on the server-side from 'myfile' to 'myfile.xyz', the file could be stopped and resumed without incident.
