The better workaround to run the bundle from Terminal like so:
open -n FileZilla.app
The -n forces a new instance.

3.3.0-beta adds a tabbed user interface. Starting multiple instances is no longer necessary.

Windows are not the same as tabs.
I usually work on several servers at once that have the same folder structure, but different content. Only having tabs can be very confusing. I would like to organize my servers per window.
I know that this is not high on the priority list, but please at least keep it as a feature request.

Sorry, I didn't chose the right tags.
As workaround, copy the bundle and give it a different name. Then you should be able to open multiple instances.
