Description
After a transfer has completed, the filezilla icon appears in the Windows 7 System Tray and displays a bubble indicating the transfers have completed. After you exit the application, the icon still remains visible in the system tray. To get rid of it, you need to mouse over it.

Can you create an option to disable the system tray icon entirely? I doubt Windows will address this bug now.

This is a known Windows bug. The contents of the notification area are managed by Windows, yet Windows does not clean up icons if a program closes.
Contact Microsoft for the assistance so that Windows can be fixed.
