Target fil already exists - apparently clutter in the queue?

When I download a folder containing thousands of files and sub-folders I receive a lot of "Target file already exists" pop-ups. I am downloading into an empty folder, so apparently FZ is trying to download the same file twice. I can see from the timestamp of the "already existing" file that it has just been downloaded, but now the file apparently is being downloaded again.
I have also observed, that the file that is to be overwritten is smaller than the source file, i.e. the file wasn't transferred fully, but I did not receive any error messages. What is going on? I am really worried if I can trust that everything has been downloaded correctly.
I found the reason for the confusion that I experienced: One of the folders that I downloaded was actually a shortcut to another folder. Instead of downloading the shortcut file itself, FZ downloaded the entire target folder - again, which caused it to step onto its own feet...
After I excluded the shortcut from the download it seems to work well again.
